Great Palace

Exit the palace and cross the bridge to the left. Enter Old Kasuto. Enter the first house you see and talk to the Old Man inside and he will teach you the Thunder Spell. Exit town and head to New Kasuto (if you need to rest up).
It is now time to head to the Great Palace. Go to the graveyard in East Hyrule and go south. Follow around going west and north to a few caves (with a few fights as well - note that you won't be able to see the Moas unless you grabbed the cross in Three Eye Palace, and it's almost impossible to make it through here unless you did. If you didn't, go back, play the flute to reveal the palace, and grab the Cross before continuing on). After a long walk, you should be at the final dungeon, the Great Palace.
Upon entering the Great Palace, the barrier leading inside will disappear. Go down the elevator and head left. Be carefull as the monsters here are much much tougher than before. Kill the Firebird and go left. When you come to the next room, stand above where the column is located and jump across. Go down the elevator.
Head right over the lava and past a Firebird to an elevator leading down. Rooms like this next one can get sticky, but this one isn't too tough. Stab the stones to make your way right. Be careful of the Bird Knights. They can jump really high and shoot their sword. Jumpping and stabbing is pretty tough on this bird. Smash the blocks and go down the elevator. About halfway down, there's a fake wall that will take you to a room with a Big Skull Ball and a statue that might drop a Red Jar if attacked. Head back to the elevator and take it all the way down.
Go right. Kill the Red Ropes and at the end, if you stab the statue, you might get a Red Jar. Use this chance to heal. Go down the elevator and right to the next elevator. Go down that one and right again. When you get to the area in the pic, go left to get an extra life and go right to get a fairy. Go down the elevator to continue.
Go left and start stabbing the blocks to open a hidden hole. Go down it and go right. As you do a Big Blue Bot will drop from the ceiling. Hit it once to fracture it into smaller Blue Bots, or just ignore it. Cross the bridge up to the hole in the middle and go down it. If you go left and stab at the blocks, you might get a Red Jar, which you will need. Make sure both Life and Magic are full, else waste a life. Go Right.
Cast Shield and Jump. Go to the middle and wait for the Thunderbird to come out. Wait a bit then cast Thunder. This boss is pretty tough, but not the toughest. The only way it can hurt you is by stabbing its face. Jump and stab at the head, since its body cannot harm you, but be careful, as it throws fire out its top. As it takes more damage it'll throw the fire even faster.. Grab the key it drops and head right.
Your next and final opponent is Dark Link. This battle can be tough, since Dark Link knows all of your moves. Make sure to used Shield, but don't bother with Jump. I've found the best way to kill it to be to run at it, jump, and (without down thrusting) attack just as your sword is right above its head. Either you'll miss (and probably get hit), or you'll hit him. It'll proably take you a few tries, as he's pretty tough, but eventually he'll go down. Consensus is, though, that you're better off just standing at the left side of the screen and jamming the stab button while Shadow Link runs into your sword. After it dies, the Triforce of Courage is yours and the game ends.
